Из разговорной практики вынес: hardly - часто означает "скорее нет, чем да", barely - "с трудом, но все-таки ДА". Хотя в словарях мало отличаются.

here is the correction:
he /she (___) did formally and to some extent(degree) submit some documents but these could hardly be regarded as being in compliance with (in accordance with, consistent [satisfying the requirements of…; in conformity with, etc.] with these 3 clauses

So, the whole sentense:
although he /she (___) was obliged to submit by today only those documents that Arbitration specified in ….. while allowing him/she (___) not to submit some other documents (including ….)… , he /she (___) did formally in some or other sense submit some documents but these could hardly be regarded as being in compliance with with these 3 clauses

(I think that connotation is negative here)
